Vale reshuffled after Jones' sending off and Richard Duffy replaced Jennison Myrie-Williams.
With five minutes to play of the first-half Vale were handed a lifeline after Adams Yates' hopeful cross found its way past George Long into the back of the net.
Vale battled through the second-half with 10-men and for large parts looked likely to grab an unlikely winner but with 15 minutes remaining Michael Doyle powered home what proved to be the winner from close-range.
